Shanahan played wide receiver on a Longhorn team that featured future NFL players Cedric Benson, Roy Williams, Bo Scaife, Quentin Jammer, Mike Williams, and Chris Simms as well as future college coach Major Applewhite. In his career for the University of Texas at Austin, he caught 14 passes for 127 yards. Upon graduating from Texas in 2003, he became a graduate assistant to Karl Dorrell at UCLA.

He was hired by the Tampa Bay Buccaneers as an assistant coach for offensive quality control under head coach Jon Gruden. He was hired by Gary Kubiak as wide receivers coach for the Houston Texans in 2006. Initially, Kubiak served as an offensive coordinator under Mike Shanahan with the Broncos. However, Kyle Shanahan was the youngest position coach in the NFL at the time.

On 11 January 2008, he was officially elevated, becoming the youngest coordinator in the NFL, three years younger than Josh McDaniels of the New England Patriots. However, in 2010, he left the Texans to join his dad, Mike Shanahan, with the Washington Redskins. Kyle, alongside his father and some of the coaching staff, was fired from the Washington Redskins on December 30, 2013.

On 1st February 2014, it was announced by media outlets that he was hired by the Cleveland Browns as offensive coordinator. Before his hiring by the Browns, he interviewed for the vacant offensive coordinator jobs held by the Baltimore Ravens and Miami Dolphins. On February 6, 2017, Shanahan was officially hired as the next head coach of the San Francisco 49ers one day after the Super Bowl and signed a six-year deal. On 11th August 2017, Shanahan won his first preseason game 27–17 against the Kansas City Chiefs. He won his first regular-season game against the New York Giants by a score of 31–21 on November 12, 2017.

On December 31, 2017, Shanahan and the 49ers defeated the Los Angeles Rams 34–13 on the last day of the 2017 NFL regular season, ending the season on a five-game win streak. Moreover, the 49ers signed Shanahan to a new six-year contract extension through the 2025 season on June 15, 2020. On July 1, 2021, he was fined $50,000 by the NFL for violating practice rules during organized team activities.
